Being in San Diego means that you are very close to some great area. Cleveland National Forest and the Sunrise Highway have great campgrounds. I have stayed at the Laguna Campgrounds.
But you are also near to Anza Borrego Desert State Parks. There are all kinds of campgrounds there. In Borrego Springs there is Borrego Springs Resort if you like fancy. Right across the street is the Borrego Palm Canyon Campground (in the park). The latter being one of my favorite campgrounds. But also, for boon docking there are miles of BLM around the area.
And whatever you do, don't forget a day trip up to Julian for some apple pie.

Thank you gbrown! I am a born and raised San Diegan and I have seen all the places you recommended. They are indeed excellent. Most of our trips will be to Glamis during desert season and the Colorado River in river season. I will also be going to the beach campsites (San Elijo, Carlsbad, Camp Del mar, etc.) anytime I can get reservations since they are typically sold out way in advance.
