I assume you were able to bring the slides in and raise the jacks because you were plugged into SP.
The fact that your coach batteries are dead belies your understanding of the status of the battery disconnect - it was obviously OPEN (OFF/Disconnected) or your house batteries would be fully charged. Many people are mistaken in the belief that the "status" light gives the status of the battery disconnect switch: it does not unless the generator is not running AND you are not connected to SP. The light simply tells you there is 12 VDC present on the house 12 volt power buss, which is always the case if you are plugged into SP regardless of the status of the battery disconnect.
As far as the running lights being on:
They do not draw enough current to stop your chassis battery from charging unless you are trying to charge them with a small battery maintainer/charger.
Why they are on when switched off is a mystery. Sounds like you may have found the reason your chassis battery is dead though.
