Typically you'd only need to replace the bad battery. To verify the good battery is actually good charge the battery as you normally would. Remove it from the charge and test the voltage 12-24 hrs later. A 6V battery should have 2.15V per cell or about 6.4V. Depending on the age of the battery these can be a bit lower. Anything significantly lower would indicate a bad battery.
